File Menu
Load Matrix... will ask you to locate a previously saved matrix file and will then load that matrix into the compensation editor.
Save Matrix... allows you to save a newly created matrix to file for use in future workspaces.
Compensation Wizard... will bring up the Stepwise Compensation Wizard, which guides you through a streamlined compensation process.
Add Matrix To Current Group will take the matrix currently selected in the Compensation Editor and apply whatever group is selected in the Workspace at that time.

Reset will restore your original matrix values if you have manually edited them (this can only be done if the Apply button has not yet been pressed, at which time your matrix is stored with the edited values and you will need to readjust the spillover values to their original state manually)
View Menu
Show Sample/Gate Assignments will place the samples and gates that FlowJo is using to create a matrix in the main area of the Matrices and Transforms tab
Show Comp Matrix will place the currently selected matrix in the main area of the Matrices and Transforms tab
Show Comp Script will place the samples and gates that FlowJo is using to create a matrix in the main area of the Matrices and Transforms tab
Show Transformation Settings will place the transformation settings (for DiVA and other software) that FlowJo is using in the bottom area of the Matrices and Transforms tab

Note: to see the effects of these menu items, you will need to have Show Transformation Settings checked under the View menu
Add FCS2 Settings will allow you to edit Negative/Positive display decades, Width Basis and the Auto-Calc % for display transformations
Add FCS3 Settings will allow you to edit Negative/Positive display decades, Width Basis and the Auto-Calc % for display transformations
FCS3 Preferences opens the main Preference Panel, from which you'll want to choose the Data Scaling button to change your data scaling preferences
