Using the Compensation Wizards

FlowJo has been developed to try and reduce error and make your analysis more efficient and this is evident in the Compensation Wizard.

There are two types of Compensation Wizards (CompWiz) in FlowJo 7.5: a Stepwise and a Drag-and-Drop.

Both utilize the same principles. Namely, to automate the gating of your single stain controls and the generate of a matrix based on those controls.

Prior to creating your matrix, we recommend always creating a group that contains only your compensation controls. For more on Groups, click here.

Once your group has been created, select that group in the workspace, select all the controls (Shift-click or Ctrl A (Windows) or Cmd A (Mac)) then drag them onto the "Drag compensation controls here" area of the Matrices and Transforms tab of the the compensation editor. They can also be dragged individually. You will see FlowJo's petri dish icon when your samples are ready to be dropped.

Once you drop your samples FlowJo will create an autofluorescense gate positive and negative range gates for each single stain control, and then generate a matrix. All plots and gates generated will be visible on the Wizard Graphs tab. These plots can be opened from the wizard in a graph window for any further gate adjustment by double-clicking the plot. Gate and sample assigmnments can be viewed by choosing Show Gate/Sample Assignments from the View menu. If FlowJo has misassigned a sample or gate, you can change this by clicking in the missassigned cell. A dropdown menu will appear with the other samples/gates available to assign, from which you can choose the proper assignment.
