Exporting Options from Workspace

From the workspace you can export your data as a new FCS file or CSV file or you export your Workspace structure (gating tree and all columns) for use in a spreadsheet.

If you would like to recreate your Workspace structure for use in a spreadsheet program, choose Save As Excel from the Workspace Edit Menu.

Export Data as a New FCS File or as CSV

You can export data for a selected population in two ways.

  1. In the form of a new FCS file containing only the data you want to include. (FCS 2.0 files can be generated from either FCS 2.0 or FCS 3.0 files, but FCS 3.0 files can only be generated if the original file was acquired in the FCS 3.0 format)
  2. As a file containing a list of Comma Separated Values (CSV) that can be imported into a spreadsheet program.

The exported FCS files can then be read by any other application that can read FCS files including being reloaded into FlowJo. This is useful if you are working with very large data files and only need to examine a small subset of the events: exporting them to a separate file will usually make analysis faster and more efficient.

The spreadsheet file will contain the raw data from the sample (the event data), containing only the parameters you wish to export.

Click the Export button (available from the Workspace buttons menu) or go to Workspace > Export/Concatenate to bring up the dialog below. Mouse over this image for additional information.


 

This dialog allows you to export a subset of the parameters of the file or files if you wish. Uncheck any parameters you do not want in the exported file. Select between CSV (Comma Separated Value) and FCS from the Output Format drop-down list. If using FCS as your export option, be aware that the data will be exported in the same form (2.0 or 3.0) as it was acquired. Select a location to write the new file with the Output File button.

The number of events in the file (or files if concatenating) to be exported will be displayed here. You can choose to export a representative subset of the total by specifying a smaller number in the Event Count box. In this case, FlowJo will randomly remove events from the file until the specified event count is reached. Click on this button and choose a directory to which the newly exported file will be saved.

You can also copy/paste gated time series Kinetics data to a spreadsheet. At left is the Edit menu for the Kinetics window. Copy Picture will put a bitmap version of the graph on the clipboard.Copy Statistics will place the contents of the statistics table on the clipboard. You can paste into a spreadsheet or word processor. Copy Time Series places comma separated value pairs on the clipboard, each pair is time in seconds with the corresponding value of the selected parameter.

 

At right is the Edit menu in the Graph Window. You can select Copy Histogram as Text. This is the events per channel data that is displayed in a histogram graph. For more on this, click here. You might wish to do this so that you can perform specialized analyses, such as DNA analysis (cell-cycle fitting), etc. When you paste into a spreadsheet, two columns will be created. The first one has the scale numbers for the histogram (at whatever resolution the data was collected); the second has the event counts for each channel (as "binned" by FlowJo). If a gate was applied to view the graph, then the exported data will reflect only the gated events.

Copy Picture and Copy Picture with Gates record bitmap information to the clipboard. Copy Gate sends the XML description of the gate to the clipboard. You can paste the gate back into the same or another graph.
