FlowJo version 10.10 workspaces can be imported into version 11 through the File: Import FlowJo v10 Workspace option, shown in Figure 1. If you would like to import workspaces from versions prior to 10.10 we recommend opening the workspace in v10.10 first, and saving as a v10.10 workspace before importing.

Not all aspects of a v10 workspace are currently supported. Other portions of the v10 workspace are adapted for v11 due to programmatic differences such as hierarchical groups.
Import support as of version 11.1:
Files
- All files that are stored locally at the same URI as contained in the v10 workspace will be loaded
- Files stored on remote drives will need to be reconnected
- Files stored in the BD Research Cloud will need to be downloaded and reconnected
Analysis hierarchy
- All groups will be imported and the proper files will be allocated to each group.
- All groups with the role Compensation will be created as subgroups of Compensation Data in v11. All other groups will be created as subgroups of Experiment Data.
- All gates associated with a file will be imported on that file.
- All gates will also be associated with a group
- Gates already associated with a group in v10 will be associated with the same group in v11
- Desynchronized gates will remain desynchronized
- Gates that were not associated with a group will be created on whichever group the files with those gates are placed in.
- Compensation / unmixing matrices will be listed in the Compensation Matrices group and applied to match v10.
- Transforms will be maintained.
- Parameters and populations created by plug-ins will be imported. However, the nodes and information used to create them will not be.
Tables
- Tables will not be imported as of 11.1. We intend to add these to imports in a future version.
Layouts
- Layouts will not be imported as of 11.1. We intend to add some elements of the Layouts to the new Reports section in a future version.
